Archaeopteryx, which has often been considered the earliest avialan, is an iconic species, central to our understanding of bird origins. However, a recent parsimony-based phylogenetic study shifted its position from within Avialae, the group that contains modern birds, to Deinonychosauria, the sister-taxon to Avialae. Subsequently, probability-based methods were applied to the same dataset, restoring Archaeopteryx to basal Avialae, suggesting these methods should be used more often in palaeontological studies. Here we review two key issues: arguments recently advocated for the usefulness of probability-based methodologies in the phylogenetic reconstruction of basal birds and their close relatives, and support for different phylogenetic hypotheses. Our analysis demonstrates that Archaeopteryx represents a challenging taxon to place in the phylogenetic tree, but recent discoveries of derived theropods including basal avialans provide increased support for the deinonychosaurian affinities of Archaeopteryx. Most importantly, we underscore that methodological choices should be based on the adequacy of the assumptions for particular kinds of data rather than on the recovery of preferred or generally accepted topologies, and that certain probability methods should be interpreted with caution as they can grossly overestimate character support.

Gdy widzę takie mącenie w nomenklaturze to mnie trafia szlag podobny do tego, gdy czytam o tym, że gastrolity teropoda świadczą o jego roślinożerności (chyba dopiszę to do forumowej listy mitów o dinozaurach) albo o kladach monofiletycznych.
Paraves to klad nazwany dla >ptaki ~ Oviraptor i nie ma sensu tego zmieniać, zwłaszcza, że dla <Dromaeosaurus & ptaki jest Eumaniraptora.
Aves oczywiście jest problematyczne, ale można też tak jak Xu i Pol, tj. <Archaeopteryx & ptaki.

To w czym się wg Ciebie przejawia "stabilność i zdrowy rozsądek" w Paraves opartym na Dromaeosaurus node ?

No to Aves oparte na apomorfi(ach) czy na Archeopteryx?

Trzeba też mieć na uwadze formy wcześniej przeze mnie wymienione - 'roślinożerny morfotyp' [ncisivosaurus/Protaracheopteryx (=bazalne Oviraptorosauria), Scansorioprerygidae, Shenzhouraptor, Omnivoropterygidae], a także Unenlagia, Buitreraptor, Rahonavis, Mahakala, Microraptoria, Pedopenna itd. Politomią Wellnhoferia i Archaeopteryx bym się tak nie przejmował, tu by trzeba sprawdzić, jakie pozycje miały te taksony i co przesądziło o tym, że nie zostały taksonami siostrzanymi. To spokojnie może być ten sam gatunek (cokolwiek to znaczy) i ten sam klad i jeden OTU w analizie. Zapewne w niektórych drzewkach Archaeopteryx albo Wellnhoferia była bardziej zaawansowany od drugiego taksonu u podstawy Deinonychosauria, co nie zaburza ogólnego obrazu tj. że formy Xiaotingia-Anchiornis-Eosinopteryx-Archaeopteryx reprezentują plezjomorficzną, nie zaawansowaną (jak widocznie zakładasz) budowę deinonychozaurów (ale czy ptasiej linii?). Biorąc wiek pod uwagę, to one powinny być plezjomorficzne a nie formy żyjące 20-30 mln lat później (Yixian).
Wcześniej wymieniane formy [Incisivosaurus/Protaracheopteryx (=bazalne Oviraptorosauria), Scansorioprerygidae, (tu mamy deinonychozaury), Shenzhouraptor, Omnivoropterygidae] mają sporo wspólnych cech nieobecnych u deinonychozaurów (w tym archeopteryksa) - Xu i in. 2011 (wyżej cytowane) o tym piszą.
Hipotetyczny morfotyp archeopteryksa u podstawy Avialae? Cóż to by miało być? Jakie są podstawy do postulowania takiego tworu? To jest na pewno nieprawidłowe założenie, o czym za chwilę:

Zaś morfologia Deinonychosauria jest zaawansowana (np. drapieżne cechy czaszki czy wiele rzędów lotek ze świeżych badań Longricha i in.). Znów odeślę do Xu i in. 2011, ale zob. też krytykę w Turner i in. 2012 - istotne fragmenty cytowałem wyżej.
Thomas R. Holtz Jr. pisze na DML (2013-06-20 14:32) tak:
The main takehome messages of recent papers on basal paravians should be:
1) There is no simple single unassailable resolution of the position of "archaeopterygid"-grade theropods, likely because...
2) Said animals are very close to the divergence between Dromaeosauridae (in whatever combination), Troodontidae (ditto), and Avialae (ditto again).
3) And as such they will continue to jump back and forth between the basal branches of the clades in question.

But that is okay. And actually is much more informative than a stabilized position. Ultimately it is far less significant to resolve whether Archaeopteryx &/or Anchiornis &/or Aurornis &/or Xiaotingia &/or etc. are basal avialians or basal deinonychosaurs or so forth. Instead we should recognize that we have very likely homed in on the morphotype which gave rise to both the dromaeosaurid-line and the bird-line. Yes, it will be more helpful in the end to pick out which ones fit where, but if some of these animals are on one branch and others on the other, then we have established the basal morphology of Paraves and the form which gave rise to both divergent clades.

NOTE: All the above hinges on the standard model of Deinonychosauria and "archaeopterygids" being close to crown-group birds than are oviraptorosaurs; the alternative model, proposed by various workers, is that Oviraptorosauria is closer to crown-group birds and that archaeopterygids are just basal deinonychosaurs.

Nie wiem jaki cel ma ten post.
Mój cytat odnosi się do krytyki Twojego scenariusza na podstawie topologii Godefroita i in. 2013/Xu i in. 2012, gdzie wg mnie "morfotyp archeopteryksa u podstawy Avialae" nie może mieć miejsca, lecz raczej "morfotyp epixeksipteryksa u podstawy Avialae", szczegółowo już o tym pisałem w tym wątku.

Holtz odnosi się do nowych prac ogólnie, gdzie "morfotyp archeopteryksa u podstawy Avialae" jest, jak się zdaje, dominującą hipotezą, ale jest też alternatywa, niekoniecznie taka, jak Holtz pisze (Oviraptorosauria dalej od grupy koronnej niż Deinonychosauria). Ogólnie zgadzam się z tym, co Holtz napisał.

Protoavis has been hypothesised to be a chimera (e.g. Ostrom 1991; Chiappe 1995; Sereno 1997; Padian & Chiappe 1998; Paul 2002), although this would not preclude some of the material from being avian (Witmer 1991).
Renesto (2000) suggested that Protoavis might be a drepanosaurid based on alleged similarities, particularly in the cervical vertebrae (Fig. 17G–J), with Megalancosaurus. However, the identification of the cervical vertebrae of Protoavis as belonging to a drepanosaurid is questionable, because the Italian drepanosaurid material is crushed two-dimensionally (e.g. Renesto et al. 2010). This distortion makes it problematic to compare the Italian specimens with Protoavis.
[...] two-dimensional crushing of the skulls in the Italian drepanosaurids (e.g. Renesto 2000; Renesto & Binelli 2006; M. Atanassov pers. obs.) makes comparison with the beautifully preserved braincase of Protoavis (Fig. 17E–F) (TTU-P9200) problematic. The only particular reason to consider the cranial material of Protoavis drepanosaurid is the association with potentially drepanosaurid-like vertebrae, but if Protoavis is indeed a chimera, there is no particular reason to assume the cranial material is drepanosaurid, even if the vertebrae are.
Witmer (2002) suggested that Protoavis represents a range extension for the Coelurosauria (though not necessarily Aves) based on the presence of: a posterior tympanic recess (Fig. 17F); a large cerebellar auricular fossa; a metotic strut; and the opening of the vagal canal into the occiput (Fig. 17E).
Most of the authors of this paper are not convinced concerning the avian or even coelurosaurian affinities of Protoavis. Bizarre bauplans and evolutionary convergence were rampant among archosauriforms during the Triassic (e.g. Renesto 2000; Nesbitt & Norell 2006; Nesbitt 2007), and the convergent evolution of coelurosaurian apomorphies is entirely possible. In considering Protoavis a well-nested bird, it is difficult to ignore the absence of other putative tetanuran theropod fossils in pre-Jurassic deposits and the absence of pre-Cretaceous birds more derived than Archaeopteryx (e.g. Chiappe 1995). Nonetheless, multiple coelurosaurian characters have been identified in Protoavis (Chatterjee 1991, 1999; Currie & Zhao 1993; Witmer 2002), and the identification of Protoavis as belonging to any particular non-avian group (including Drepanosauridae) is premature.

Na forum znajduje się szczegółowy opis Protoavis.

Mortimer o cechach celurozaurowych pisze tak:
Witmer described the large floccular fossa, cranial pneumatic recesses and metotic strut as coelurosaurian characters in the holotype braincase. However, the metotic strut is a tetanurine character, the anterior and dorsal tympanic recesses are theropod characters, the posterior tympanic recess has been described in Ceratosaurus, and large floccular fossae are known at least as basally as Ceratosauria. Furthermore, Protoavis' floccular fossa appears to be narrow like non-maniraptorans, and its posterior temporal recess opens outside the otic recess unlike avialans. So while it's possible the braincase belongs to a tetanurine or ceratosaur, more information on coelophysoid braincase variation and ontogeny would be ideal.

Paraves oddzieliły się od pozostałych maniraptorów w środkowej jurze. Kiedy powstały maniraptory? Już w środkowej jurze, czy jeszcze we wczesnej? Powolutku zbliżamy się do triasu ;)
To dziwne, że mamy mózgoczaszkę protoawisa i nie wiemy do jakiej grupy należał. Dlaczego nie szuka się/opisuje kolejnych okazów z tego miejsca?

Jak obstawiacie? Kiedy teropody weszły na drzewa? Kiedy celurozaury oddzieliły się od pozostałych dinozaurów? Czy celurozaury obecnie rozumiane są grupą monofiletyczną?

Ja na oba pytania udzieliłem odpowiedzi "aalen-bajos", widełki nazuula ("toark-baton") mi pasują. Utahraptor wierzy w trias, stąd to pytanie :(

Niekoniecznie wierzę w trias. Nie wiemy tak na prawdę co się działo w jurze. Raczej obstawiam wczesną jurę na oddzielenie się celurozaurów od reszty teropodów, a środkową jurę na oddzielenie się Paraves od reszty. Chyba, że Eshanosaurus jest rzeczywiście wczesnojurajskim terizinozaurem. Obstawiam, że owiraptorozaury powstały ze skansoriopterygidów, a haplocheir to ornitomimozaur. Myślę, że pokrewieństwa między tyranozauroidami, ornitomimozaurami, terizinozaurami i Paraves mogły wyglądać zupełnie inaczej niż sobie to obecnie wyobrażamy.

Jeśli chodzi o wiek powstania celurozaurów, to nawet triasu bym nie wykluczał (choć skłaniałbym się jednak raczej ku początkom jury). Ok. 160 mln lat temu to minimalna data powstania Paraves (a niektóre tropy [Mudroch et al. 2011] sugerują jeszcze wcześniejszy okres). Ostatnio (Lee et al. 2014) zasugerowano nawet 192,7 mln lat (178-200 mln lat). Same ptaki (Archaeopteryx node) miałyby powstać 191 mln lat temu! To oczywiście dyskusyjne, ale - przynajmniej moim zdaniem - niewykluczone.

Nie można wykluczyć tak wczesnej genezy ptaków, szczególnie w kontekście kolejnych analiz, które przeciągają w przeszłość główne dywergencje w obrębie koronnej grupy ptaków, np. wróblowe miałyby powstać w kredzie.
